About

About MAGen

MAGen (ML/AI Tools to Advance Genomic Translational Research) is an NIH-supported consortium dedicated to improving the accuracy and precision of predicting how individuals with pathogenic (germline) genetic variants manifest disease. MAGen develops and evaluates ML/AI approaches that learn from large, complex, multimodal datasets—bringing together genetic and genomic data with clinical records and environmental and lifestyle information.

Program background

Pathogenic variants can confer elevated disease risk, but penetrance and expressivity vary widely across individuals. The goal of MAGen is to bridge the gap by building ML/AI tools designed to predict disease onset and outcomes more precisely and to support the long-term translation of genomic discoveries into clinical practice. The consortium leverages advances in computational methods and data availability to build models that can learn from real-world, heterogeneous data.

Scientific vision

MAGen’s scientific vision is to connect basic genomic research with genomic learning healthcare systems—enabling rigorous development of predictive ML/AI tools and accelerating their translation toward clinical utility.

Key elements of this vision include:

  • Taking advantage of modern ML/AI methods and computational resources to integrate multiple data modalities.
  • Building evidence through independent cross-site validation to support reproducibility and generalizability.
  • Translating research methods into tools that can be evaluated in settings that reflect clinical reality.

Research framework

MAGen’s work sits at the intersection of AI tool building and translational genomics:

ML/AI tools
MAGen tools are intended to be validated, portable software implementations incorporating ML/AI pipelines, model parameters, and documentation to support implementation and independent evaluation using data different from the data on which it was developed .

Genomic translational research
MAGen advances translational genomics by integrating:

  • basic research and discovery,
  • patient-oriented research,
  • collaborative design,
  • a focus on ethical, legal and social implications research, and
  • a population-based approaches in research environments designed to approximate real clinical settings, with long-term potential for integration into genomic medicine.

Data sources and multimodal integration
MAGen models are developed using existing datasets and reference knowledge, drawing from (as available across sites):

  • genomics and other omics data
  • phenotypic and clinical data (e.g., EHR-derived features)
  • ancestry-related and population descriptors (handled with care to avoid reinforcing inequities)
  • environmental exposures
  • social determinants of health (SDOH)
  • metabolites and biomarkers
  • wearable and biosensor data

Cross-site validation

Generalizability is essential for translational impact. MAGen uses a cross-validation strategy in which ML/AI tools are:

  • developed at one site,
  • independently validated by other MAGen sites,
  • and tested on distinct datasets and populations.

This approach helps assess reproducibility, detect dataset- or system-specific performance issues, and strengthen confidence that tools can work across diverse settings.

Ethics and responsible AI (ELSI)

MAGen integrates ELSI from the beginning, recognizing that ML/AI in genomics can introduce or amplify risks if deployed without care. MAGen’s ELSI work focuses on:

  • evaluating and mitigating bias in data and algorithms
  • supporting privacy, data stewardship, and trust
  • clarifying appropriate use and limitations of predictive tools
  • strengthening transparency and accountability for AI-enabled genomic prediction

MAGen aims to establish an ELSI framework that supports responsible AI development and use in genomic medicine, improves scientific rigor, reduces potential harms, and helps ensure benefits extend to diverse populations.

An External Scientific Panel (ESP) provides independent input and oversight to help ensure scientific quality and responsible progress toward MAGen’s goals.
